[BUGFIX][DOCS] Clarify lowlevel cleanup commands

The documentation for lowlevel commands are optimized so they make
more sense:

* Nightly checks are run with a --dry-run command
* cleanup:versions info is removed (the command is gone)
* Checks have a --dry-run command
